Title: Strange CNC problem...

So I am half way through CNCing my mill. I originally had an el cheapo Chinese TB6560 running my steppers. Ran errr so so. I ended up replacing them with KelingCNC C10 BOB (http://www.kelinginc.net/BreakoutBoards.html) and some CW250 Drivers (http://www.circuitspecialists.com/prod.itml/icOid/8922). The Y axis runs flawlessly. The X axis... not so much. Seems like it is a gamble on whether the stepper will run + or - along the axis. Hit the X+ (Mach 3) to jog it, and it may or may not go in the correct direction.

Any ideas?

Sounds like a fault on the direction to that driver.

First off swap drivers and see if the fault moves axis.

Just had a thought , you are not using pin 1 on the BOB are you ?
Pin 1 isn't a high speed port.

Nope on the pin 1.

Going to swap the drivers and see if it moves. Is this a common type of error?

Not sure what it was... but it is fixed. I tore it down to swap the drivers, put it back together and lo and behold... it works.  A bad connection I believe.
