Swarfing:
Corrugated cement fibre boards are fine as long as it is not the bituminous type. Generally you cut the hole larger than the flue, there should be at least a twin walled section that passes through the roof. this would allow a lead slate to be used which can be moulded and bonded.

All the advice is good, but I would try to put the flue thru' the apex if possible, makes things a bit easier. Or thru' the wall and make a dog-leg. You could put a larger dia' tube over the flue for a short distance to make a sort of double flue, be careful of the roof sheets, some can melt and/or burn.
Arbalist:
Most of the modern flues I've seen appear to be of double skin construction as they're quite large. Do these get very hot and is it safe to say run it through a loft space or do you need additional protection to prevent a fire hazard? Just wondering if I could put a wood burner in my bungalow without too much faff. A good mate says it's too much bother but he often talks warlocks! :D
